I have come up with an interesting theory that you, being a fellow Vaati fan, might be interested in. According to the official Zelda timeline, Minish Cap and Four Swords comes before Ocarina of Time and therefore before the timeline split. However, Four Swors Adventures takes place along one of the three timelines and the Helmaroc king appears in both FSA and Wind Waker. This brings up the question of if Helmaroc can exist in different timelines, why can't Vaati as well?

Oh yes, it's of my belief that in the decline timeline, Vaati has the possibility of coming back. In the Wind Waker one, I don't see it happening simply because the Four Sword was in Hyrule and... Well, Hyrule's no more. If being in the sword has kept in alive, then he will not be coming out, and if he was released... well, that's a lot of water.
While I think Helmaroc King simply occurs as a mutation of the smaller bird, the theory does still hold water that he can be around in other timelines.
Another thing Hyrule Historia says is that Vaati had been caught up in the cycle with Ganon after the events FSA, so I think they haven't completely erased the possibility of Vaati being around in further installments in that timeline, so long as Ganon keeps appearing.
