I remember the three part episode "Secret Origins" and it was great. Michelangelo and Raphael are my absolute favorites. They, of course get on each nerves (brothers always do that), but these two really do love each other. That's what's most important.
I thought it was adorable how Mikey was hugging Raph when they had to say "good-bye" to their Utrom friends. Mikey was sad about them leaving. Who's to say Raph didn't feel the same way? I say "Let It Go."
