In my experience, hidden morphs usually come into play when a model incorporates group morphs. If you don't know what those are, group morphs turn on several different morphs at the same time with one single slider. It is not uncommon for these individual components to not look so great on their own. For example, I have a couple of models that use a group morph that sticks out the model's tongue. The group morph combines one of the lip morphs (specifically γ/A) with a bone morph that manipulates the model's tonbue bones. The bone morph is hidden because, on its own, the mouth does not open and it just looks like a big awkward lip piercing. It's not meant for this slider to be turned on by its lonesome.
It could also be used simply to remove clutter from the MMD menus without actually removing the morphs. For example, those "morphable base" models I've seen floating around? You could make the morphs that alter the body into hidden types. That would make them visible in PMX when you're editing the model, but not in MMD.
