I have one little nitpick, though: How do crew members get from the main hull to the lower hull?

Pick away. Not my design. My guess is access-ways and ladders in the connecting pylons. Or transporters (warp transporting is possible if you match speed with the other ship...And since this is the SAME ship... ). Or shuttle craft.
