Giovanni is the only PKMN villain that gives me a vibe of a "You DON'T EVER fuck with him" kid of guy.

To be fairly honest, I have plenty of reasons to list for why neither of the team leaders should be challenged. Each work with different personality traits - some more intimidating than others. ORAS Archie, for instance, may seem as kind of a joke, given his manner of presenting himself as a fatherly or brotherly type of trickster person. However, he sought to flood the earth and thus to end humanity all together, as well as the pokemon who reside on land. To return the planet to a previous state and start anew was his goal. His personality can thus be seen as no more than an act; a method to gain your trust and purposely cause you to underestimate him, only to feel the pain of it later.
Each leader is their own case, of course, but equally as intimidating when analysed.

Also, on ORAS Archie's character bio, it states that his mega-rage state is enough to put even the admins in fear. He is crazy in Pokemon Generations too.

Now that you put it that way. I can see the traits of each villain. Now if i have to pick, I believe Cyrus is my favourite.
I mean he aimed to destroy the entire Universe to create another one of his own. This new Universe an emotionless and spiritless one with him as it's god.
All of this because he's a broken soul who never reached his parents expectations.
You're right. All of these are exceptionally well developed villains (not the best out there but...)
