Eggman is lonely and very quick to forge alliances, even when they may not be wise partnerships. Being an internationally recognized terrorist, he doesn't have many oppertunities to make friends, and snatches them up quickly when they come.
Shadow is out to destroy the world and quite confident (read- ego the size of South America) in his abilities. Should anyone double cross him, it would hardly derail his plans in the long run. All he has to do is get his hands on all seven Emeralds and he is good to go- spies and puny world wide military organizations hardly register as obstacles.
Then again, neither may have known who she was at the time, and immiedately after this she assisted in destroy a G.U.N. facility, so there isn't much reason to be suspicious right away......
