I'm also guessing you made really thin lineart in the 2nd panel for more color and shading options?

Its more like a 'clean up' lineart, so it will be really delicate or invisible on the final art, after the base shadow I flatten the Lineart with the colors o/
I like working with as few layers as possible, just separate background and some light effects 
Thats because I create a new layers, paint, turn it on/off to compare and flatten/delete
