Anya chooses not to expose her secret because partly she is trying to keep up the "innocent, nice girl " image given by both her parents and husband. And the fact that she lied about her life for many years. She did plan to tell Fletcher about her involvement with The K.I.A. She was sent by the Agency to recover the prototype after Fletcher defected, but instead she was planning on destroying it.

Fletcher does miss his former squad, but he feels guilty about his sudden ( selfish) decision to defect that he no longer wants to acknowledge them.
If though Anya works with uncovering illegal trades--out of curiosity she gets clearance to see the first experiment trial on Undella Bay. At this point, she decides to break her allegiance to her organization.
After the trial, Fletcher goes to check and make observations of the damage ( research) and is sicken by one corpse peculiar stance. Here he begins to questioned his goals.
