No. I think she’d still see Homura as the biggest threat to Madoka, whether Homura intends to be that or not. After all, there’s no real way you can make, “She ripped my best friend apart,” sound good even though Homura loves Madoka. That’d be an even bigger obstacle...

Thus, Homura is a threat, and the Law of Cycles happens to be Madoka, Sayaka’s best friend. Pedantics. Law of Cycles is vital to the universe now. And who says Homura won’t? Strain her sanity just a little more, and you’d be shocked what Homura would consider necessary for Madoka’s happiness. And no, falling in love with someone she hates would not qualify. Homura’s intentions are irrelevant to the threat level she presents. THAT is what Sayaka would believe. Besides, isn’t she too busy focusing on Kyouko, or did Homura brainwash her into that~?
