how do you color on top of an inked drawing that's scanned into a program while making the lines still look smooth, and keeping the lines visible and all of that stuff?

This may sound like an odd question but what type of pencil do you use?

I'm currently using a HB Steadler on a simple printer paper XD

(only a cheap ass brand XD I paid less than two bucks for the pack)
Have you ever tried the so called 'sketching' pencils?

There aren't too bad if you plan on doing a shaded pencil drawing.
But I find they don't scan that well. (or it could be my scanner. I'm not sure)
If you do try them, go for the cheapest brand, the price or brand doesn't really make a difference. I find they're all pretty close in quality.

Sadly sketchbook pro doesn't do that well. Frankly it's terrible for simple sketches unless you ink them by hand before scanning them.
(spent many days looking like I was attacked by an octopus XDD)
I couldn't afford photoshop for the mac if my life depended on it right now >.<;

My bad. I thought you meant you didn't have the hardware for digital drawing, and I nearly lost my mind envisioning you using the mouse to make pen tool selections in Photoshop.
I know what you mean about the tactile surface of paper. It's just not the same as a Wacom pad. However you're doing it, keep it up. It looks great.
