The retreat from earth was a horror. It was a blur Kaidan only participated in because he was damned if he was going to lose his students too. At the time, it was all he could do to function. Stay focused Shepard always said, so despite the chatter over the coms; they were all wiped out, no one made it he just set his mind to getting his spec ops team to the Normandy and off the planet before it was utterly annihilated.
And then everything just went crazy. The arms of the Citadel burst open like a flower and damned if Kaidan knew it was Shepard. He had a momentary flash of hope but it was torn away just as quickly. The sky lit up like a firework and the Crucible and the Citadel were just gone. It didn't happen instantly and Joker was speeding the Normandy away, but it sure seemed to all happen at once.
Memories were funny like that.
Before Kaidan even had the chance to let the full impact of what had happened break over him – before he had to eat his words I can't lose you again the Normandy was overtaken by the light. Everything glowed and it felt like the world disconnected behind his eyes.
It took a moment for Kaidan to realize that the disconnect was just that his head didn't hurt.
Even when his migraines were mostly controlled, the implant caused a constant dull ache. He'd learned to ignore the pain, but it was always there. And now, bathed in this strange glow that penetrated right through the hull, the pain was gone.
That's when he felt her. There was really no other way to describe it. Kaidan knew it was Shepard. The full importance of the light quickly dawned as information began to integrate with his brain. It was like downloading a file on to his Omnitool, except his whole self was the tool now.
Legion tried to explain – they were software and the body was only a platform – except new software was uploading and it was rewriting the hardware too. They were changing, all of them. He could see it on Joker's face and in the new glimmer of emotion in EDI's eyes. It was happening to all of them, organic and synthetic alike.
Shepard was uploading the wisdom of a million years of reaper cycles and the catalyst, and god it all just made sense.
Everything that you are the catalyst said and Shepard did what she always did. She gave everything she had and everything she was to save them. This time she did more than save his life again; she changed life as Kaidan and everyone else knew it into something different.
Something better.
He looked down at his skin and watched as tendrils of neon light danced across his flesh and though they were just patterns and webs, each intricate circuit wrote her name into him.
Maybe he hadn't taken enough time when he had it and maybe he hadn't always loved Shepard as well as he should have before, but now? Now she was part of him and he'd have forever to live up to what she gave him. His memories of her; battle, diplomacy, love replayed themselves in glaring clarity.
He wanted only to hold her again when he watched her walk away in the ruins of London. But now, she was inside him and closer than they ever could have been before. Was she this much a part of everyone else too? Kaidan doubted it; and even if it were true, who else would know to feel her inside, to know who she was?
Once he'd let his guard down, really trusted her again – well, Kaidan Alenko knew Shepard in a way he'd never known anyone else, not even himself.
He'd be a liar if he said he wouldn't miss her touch, but her soul inside his was more than enough to live for. He actually felt the memory of her smile in his heart at this realization. Whatever he'd accomplish for humanity – no, not just humanity, but for life; this new glorious form of life that they were now? He'd owe it all to her.
Shepard knew it too; she told him so.

Being a transhumanist and supporter of human enhancement, this ending is probably the best ending to explore in fanfiction. Think of the questions that can be asked and answered: What exactly does the introduction of the semi-synthetic DNA analogue do to the people who are merged with it? Since the husk in the ending is show to be self aware, does it have memories of its past life, or is it a "new person" who can develop a personality different from its original? Does this apply to the alien husks as well? What is the technology behind the Crucible? Certainly galactic civilization would like to study and possibly harness the technology behind this? Does the Catalyst still exist but merged with organic components, or does it shut itself down after Synthesis occurs, seeing no reason to continue operating? If so, since the Reapers are, at best, semi-sapient drones controlled by The Catalyst A.I. and now allies of the galactic society, are they made individually aware yet still linked in a network like the geth, or they still drones but not controlled by a central A.I.? And biggest of all, what will happen now? The galaxy is massive, even though Synthesis most likely reached almost all of the galaxy, could there be species untouched by Synthesis? What of them? If there aren't, there's still much room for speculation. Just because the gap between synthetic and organic has been bridged doesn't mean that the world is a perfect utopia. Yes, standards of living will most likely improve greatly, but people will still keep their personality. Criminals and pirates who have been merged with semi-synthetic DNA analogue are no different from criminal and pirates who aren't. What new conflicts could arise now? Who will deal with them? Will a Commander Shepard of the new era rise? If not, will Commander Shepard's old squad take up the task? How will they go on without Shepard? There's so much room for speculation, the possibility are endless!

I kind of imagined something similar to Tomaka and the other previous commenters stated. Shepard merges with that light and sends him/herself out, rewriting the make-up of every being in the galaxy. I imagined that whomever was the love Interest, Shepard's last act as a 'being' was to give them everything s/he had. So while the energy transformed everyone, Shepard's mind and soul merged completely with that of their love interest (Ash in my case, although he left her something 'extra' before the Cerberus raid.). That way, they'd still feel never truly 'alone' and able to cope with the fact that while they'll never see Shepard again, they could continue to live their lives with a purpose.
I know some people kept labelling Synthesis as 'Saren's ending', but after replaying ME3 again and listening to some of the Dialogue, it's actually closer to Legion's ending. Saren wanted to live in submission, Legion wanted his people to evolve. He gave his life to give intelligence to all the Geth. Shepard does much the same in this ending, but on a much larger scale.

I love this. I too found the synthesis ending both beautiful and poetic. Throughout ME3 we saw people we cared about willingly sacrifice themselves for others and ultimately Shepard made the choice to sacrifice herself for everyone. It was the very embodiment of what she believed in, and you really captured how profound her gift was.

This is almost exactly what I imagined happened in the Synthesis ending. I figured that Shepard essentially became the "light" that merged synthetic and organic together, and Shepard's whole being was written into the new DNA. I figured it would be a way to preserve Shepard in a way, so that they were never really dead. I even imagined Kaidan having Shepard's memories and mind or soul merge with him, so he could be at peace with never truly seeing her again.
I love that I wasn't the only one thinking this! I actually have a small short story I wrote out depicting Kaidan after the Normandy crashed and how he copes with all the Synthesis stuff and Shepard in his head.
And it sounds as though Bioware will be sticking with the three endings, so it would be nice to have this idea pan out, so as to provide closure.

This was the first option I chose when finishing the game... I kinda regretted it before reading this. It's gorgeous!

I always thought that the neon green cubernetics where just a start, and that the new dna would create mutations. I'm not talking horrificmdisfigurations like with banshees and cannibals, but instead some unique variatons and bio-synthetic evolutions between the species here and there.

Though the ending didn't bring a full closure because of the ex-machina type ending. this one suited me the best because of basically your little story with Kaiden was similar to how I thought.
Essentually merging meant to me that they can simply rebuild the mass relays with the knowledge of the reapers.
