Okay, so you know that Nemesis disappeared for a while, right? I believe she was doing research into what Yami's "DARKNESS" actually does. And I suspect Nemesis discovered that it makes Yami very, VERY ecchi. So, somewhat disappointed that it wasn't the wanton destruction she was hoping for, she decided to let it play out and enjoy it, since she got it started and all. This also explains Nemesis' change of heart in allowing Mea to get closer to everyone.

I think that Nemesis desires a family and love, but can admit or doesn't realize that
absense for Research makes sense, that or/and "arrangements"
what "darkness" truly is is too open for a conclusion, but I doubt ecchi has anything to do with it, emotionally hurting yami might trigger it. That would be easy done by using Rito
