Okay, I have no idea how my previous My Little Pony genetics chart is the most popular deviation on my account, but frankly it's simplicity was starting to bother me so I decided to make an advanced chart. This new chart works on the principle that all ponies carry the genetics for all pony breeds, however that doesn't necessarily mean they'll pass these genes on to their offspring.

Edit: because so many people are asking how to read this, I found a QUICK TUTORIAL to help understand. I hope it helps!

(Natural-Borne Alicorn/Unisus) eeuupp - White

*It is impossible to produce a Modified Crystal Pony, Modified Bat Pony, Modified Lunicorn, or Modified Alicorn. These ponies can only ever be expressed, and ultimately pass on, these specific genes. For example, a Bat Pony can only carry a dominant Pegasus gene and cannot carry, say, a dominant Earth Pony gene like a Modified Pegasus can. A Bat Pony will only ever produce a Bat Pony, Common Pegasus, or Natural Alicorn foal and in rare cases, a modified Earth Pony, Modified Pegasus, or Lunicorn foal. They will never produce a Chimera, Modified Unicorn, Common Unicorn, or Crystal Pony foal under any circumstances.

I'll make this as simple as I can; there are three types of genetic combinations:

- Purebreds, ponies that only carry a single dominate gene (E, U, or P)

- Modified ponies, ponies that carry two dominate genes (EU, EP, or UP) - it is your choice as to whether or not this mutation will produce a "stronger" or "weaker" genetic trait, or has no effect on the offspring.

- Chimera Mutation, ponies that carry all three dominate genes (E, U, & P) - Chimera foals can only ever be Earth ponies but are capable of passing on one or all three genes to their offspring.

-(Special) As before, I believe Alicorn births are a genetic mutation and is therefore only ever capable of appearing if a foal is born with no dominate genes (e, u, & p) - My own personal theory is that these genetic mutations are not capable of producing their own offspring much like albinism, however I understand this is not a common theory and so I included them in this chart for your reference

- Also, as before, since they were not BORN as Alicorns, I do not believe Twilight, Celestia, Luna, and Cadence carry the Alicorn genetic combination (eeuupp), but rather the genetics they were born with

This chart shows the genetic possibilities of ponies that only carry a single dominate gene - or Purebreds.

How to Use:
The simplest way to use this is to simply locate your genetic pairing (lunicorn mom - eeUupp x Common Pegasus dad - eeuuPP) and assign the numbers 01-64 to each of the gene traits of the generated genetic combination and then pick a random number between 1-64, this number is the cell number for your genetic combination. I recommend using a random number generator to decide.
