Indeed they didn't, which was surprising considering all the religious themes in game. I guess they felt they didn't want to mess with the player's attachment to the character due to religious differences

She was pretty much completely isolated in that tower. Perhaps she actually wasn't very religious, as she didn't seem very familiar with the religious practices of Columbia after she was freed. They probably planned to convert her to their ultra-religious practices later through torture (which they succeeded in doing).
