So I just found by looking through the Wiki page, that Fred isn't the leader of the team. The wiki page didn't explain why. As far as I know, in all incarnations of Scooby Doo, Fred is technically always the Leader. Why is Daphne Leader in Earth 27?

Because she's the most qualified. Fred's specialty is the weapons specialist and transportation expert. Daphne is the one with money enough to finance the team, has the investigative and people skills to make a good leader. She also has martial arts training. Just makes the most sense for her to be the leader.

Nightwing: So, we got there and there was this bunch already at the park. Turns out, the so-called monster was just a robot the owner invented to help maintain the place that went a little haywire. I mean, who even ARE those guys?
Batman: They call themselves "Mystery, Inc." They're a mobile, freelance paranormal investigation team. I've been studying their movements the past few months. They're funded by their team leader, Daphne Blake. Fred Jones is their wheelman and weapons expert. Velma Dinkly is their forensic expert, technician and researcher. Norville Rogers, better known by his nickname "Shaggy", is their resident occult expert. I'm not sure if his seeming obliviousness is real or something he's faking to avoid actual effort. The dog is called Scooby-Doo, and he serves as Rogers' familiar. They've solved several supernatural occurrences over the years they've been in operation.
Nightwing: Huh... you'd think they'd have their own reality show by now.
Batman: Actually, they've had offers from several of the major networks, but they keep turning them down.
