For special effects and retouches I use Photoshop CS. I also use MangaStudio but just for manga-stories

I think it's a very nice program for any kind of project. It has many tools to bring your manga to life and even though it's not perfect, it's still the best one I know of. Not sure if that's what you asked...

MS is a very difficult program to use for single pics, especially if you are not planning on screentoning it (instead of using colours). Furthermore, I despise MS's brush tool, it makes very ugly lines, so for that purpose I recommend you use SAI. When it comes to colouring, well, photoshop is not bad, but SAI is still way better and it's easier to use SAI than both Photoshop and MS.

If you do not have SAI yet I recommend you get it the license is very cheap and the results the program gives are fantastic!
