Summary:
Sonic is bonded to the Ruby instead. The ruby would of either been created or given life by Eggman and bonded to Sonic. Not that Infinite Sonic would have killed. He would of been more of a distraction maker and scary tactics but can still fight. The scary part is during the 'war' with the resistance, Eggman would of had the Infinite Sonic creates an illusion Sonic who 'helped' the resistance while spying on them.

Eggman had made so Infinite Sonic's power worked really well against being who use the powers of Chaos. Infinite Sonic, though beings who don't are most resistance.

Now still working on what might of happened in that world. Either way this Sonic loses Eggman (still not sure why atm) and ended up traveling to different universes looking for another version, having a instinct to find him and serve him. (something Eggman would of 'programmed' to insure loyalty).

How Sonic became Infinite:
Captured by Eggman. Eggman does an I.V transfusion filled with a liquid extract of the ruby. Which at the beginning he would use very diluted extract to not risk overwhelming Sonic and having extreme side effects or risk killing him.

At the start Sonic certainly would feel like he's sick (more flu like symptoms) and the extract would slowly become less diluted he would just seem...exhausted and lethargic with less and less Chaos in his system. I'd see him losing his speed as well too and sort of become mentally disconnected (combo of being imprisoned and the ruby's effects).

Maybe as an indication of how much of the ruby is in his system, maybe his eyes would start green but then develop heterochromia (multiple colors in one eye) as they start to turn red.

Once most, if not all, of the Chaos is out of Sonic's system then Eggman would work on attaching the Phantom Ruby itself. (month to month and a half timeframe? Or longer? Not sure on time frame exactly)

Eggman has programmed 'instincts' into the Ruby he made, stuff like needing to serve him and such. Also making Sonic completely forget who he is (erase memories? Lock them away?)

Then spends the rest of the 6mos training him to use the ruby's power and such. Ensuring the newly dubbed Infinite was loyal and dependent on him.

Eggman once he is confident in Infinite. He had him create an illusion of Sonic, who was mean to either 'escape' or 'rescued by the resistance. The illusion spies on them and fills them with false hope.

Right when Eggman would have lost (like in the game), the reveal that the Sonic was an illusion. Sonic's friends and the resistance would be crushed. (would eggman say the real sonic was dead?).

Eggman soon wins and takes over the world.
