They both had crushes on one another and (sort of) knew they COULD have had something after the Blight but Yjin recruited the secret companion and Alistair felt such a sense of betrayal he left and never responded (or opened) to any of Yjin's letters.

Yjin ends up at Skyhold while Alistair is there and after a screaming match they talk it out and know they can't have anything now.

In this canon Alistair is left behind in the fade. Yjin lives a long life, meets with-dates-marries Zevran and raises the last of the children the Crows had bought as their own children. Leliana (softened) is made Divine, and Yjin and Zevran help maintain her ideals. and maybe they both kiss her too and the kids call her Mama behind her back. etcetcetc
